Jeg vil tro at det er slået til og du er ramt af en bug i audacity (jeg gentager: prøv et andet program, på den måde kan du vide om det er opsætningen (jeg tvivler) eller audacity (jeg antager) der er problemet):

The following are known bugs or problems in Audacity 1.2.6: Linux: Recording in full duplex (playing existing tracks while recording) on some systems causes mono recordings to sound distorted or low-pitched. To work around this problem, set Audacity to record in stereo.

Så: prøv at optage i stereo og se om ikke det løser dit problem...
